Just got back from the Baltic cruise. We walked to Copenhagen centre (20 minutes), Warnemunde you're there - also you're next to the train station and can get to Rostock in 20 minutes. Tallinn - easy to walk. Stockholm is a bit of a walk to old town (Gamla Stan) but if you're not fussed you can walk it. We took the bus to Helsinki as the weather was lousy but we saw some friends in the centre later in the day who walked it in 20 minutes. Bus works out well if you want to go back and forth throughout the day and if the weather is bad otherwise you're better off walking.

I answered this last night and have no idea why it is not posted - so here it is again: Warnemunde - you walk through the underpass and you are right in town; Stockholm - it is a healthy 30 min walk to Gamla Stan; Helsinki - you catch the #16 bus from right by the ship into town. The €6 bus ticket covers you for all trams and busses and also for the ferry to Suomillinnna (sp); Tallinn - it is a 15 min walk to the city walls; copenhagen - you are docked rigth by the little mermaid statue and this is where the water ferries go from, or there is the #26 bus from right opposite the ship. If you take the ships transfers they are $12pp.

Warnemunde - you are right in town; Stockholm 30min walk to Gamla Stan; Helsinki - catch the #16 bus 50 yards from where the ship docks, buy a all day bus/tram pass for €6; Tallinn is a 15 min walk, and Copenhagen you are right by the Little Mermaid and it is a 25min stroll into town or you catch the bus from right opposite the ship. So, no, there is no need to take a shuttle bus from any port, it is $12pp if you do..
